The pipe and filter style is just one of many possible architectures. They all have their pros and cons and the designer of a system should choose the most appropriate for the problem at hand. 

In other words, 'horses for courses'.

Bass, Clemens et al have written extensively about this, and I recommend their books:

'Software Architecture in Practice'
'Documenting Software Architectures'
